Yes, you will no problems connecting the charger directly to the battery with your negative cutoff engaged.
I have knife blade cut off switch at negative terminal of negative grounded F150. Deltran Battery Tender Plus 021-0128 - 12V 1.25A Automatic Battery Charger
Ok to connect + and neg clamps to battery posts if cutoff is disconnected?
